{"id":729,"date":"2016-11-30T17:58:07","date_gmt":"2016-11-30T17:58:07","guid":{"rendered":"https:\/\/aciref.org\/?p=729"},"modified":"2016-11-30T17:58:07","modified_gmt":"2016-11-30T17:58:07","slug":"island-facilitation","status":"publish","type":"post","link":"https:\/\/aciref.chpc.utah.edu\/?p=729","title":{"rendered":"Island Facilitation"},"content":{"rendered":"<p>\t\t\t\t<a href=\"https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMAG0107.jpg\"><img loading=\"lazy\" decoding=\"async\" class=\"alignnone wp-image-736\" src=\"https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMAG0107.jpg\" alt=\"IMAG0107\" width=\"952\" height=\"246\" \/><\/a><\/p>\n<p><b>Foster&#8217;s rule<\/b><span style=\"font-weight: 400;\"> (also known as the <\/span><b>island rule<\/b><span style=\"font-weight: 400;\"> or the <\/span><b>island effect<\/b><span style=\"font-weight: 400;\">) is an ecogeographical rule in <\/span><b>evolutionary<\/b><span style=\"font-weight: 400;\"> biology stating that members of a species get smaller or bigger depending on the resources available in the environment. <\/span><\/p>\n<h6><span style=\"font-weight: 400;\">Source: <\/span><span style=\"font-weight: 400;\">https:\/\/en.wikipedia.org\/wiki\/Foster&#8217;s_rule<\/span><\/h6>\n<p><span style=\"font-weight: 400;\">Cyberinfrastructure at the University of Hawaii is relatively new and small compared to the other organizations in ACI-REF.<\/span><span style=\"font-weight: 400;\"> The evolving Hawaii team consists of four members and has only been in existence for about 2 years. \u00a0The team at Hawaii is part of a larger organization IT organization, UH Information Technology Services (ITS), which services all of the University of Hawaii system (3 Universities, and 7 Community Colleges). \u00a0Our team is part of a much larger organization that supports academic and enterprise computing, but since our focus is research computing much of our work is independant of the rest of ITS. \u00a0As a result, each team member is required to wear many different hats: ACI-REF, System administrator, software developer, procurement specialist, sales rep, user support. \u00a0With each team member having a wide breadth of skills, problem resolutions takes on many different forms. \u00a0Here are two different examples of how the diversity found within our small team yields varying results.<\/span><\/p>\n<p><b>Full Time Bioinformatics Researcher<\/b><span style=\"font-weight: 400;\"> &#8212;<\/span><\/p>\n<p><span style=\"font-weight: 400;\">A bioinformatician who was working with a pipeline that utilized the Spades assembler was encountering performance issues. \u00a0Upon closer inspection of the problem this researcher was\u00a0experiencing two issues. \u00a0One issue was general performance issues with IO to and from our Lustre file system. \u00a0At different points in the researchers pipeline, applications would treat previously generated files as databases, resulting in many small random IO operations. \u00a0The other issue was SPAdes causing kernel panics when interacting with the Lustre client on each node. \u00a0The makers of SPAdes were able to reproduce the problem, but a fix to SPAdes would still leave the researcher with poor IO performance. \u00a0In order to allow this researcher to perform their work in an optimal manner, we worked with them to identify a hardware solution to the problem. \u00a0This ultimately lead us to installing and configuring SSD drives \u00a0in each of the nodes this researcher owned. \u00a0These SSD drives allowed the researcher to have a local fast scratch space. Removing the IO bottleneck he was experiencing.<\/span><\/p>\n<p><b>Master Student in Oceanography<\/b><span style=\"font-weight: 400;\"> &#8212;<\/span><\/p>\n<p><span style=\"font-weight: 400;\">A graduate student <img loading=\"lazy\" decoding=\"async\" class=\"alignleft wp-image-742\" src=\"https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMG_1419.jpg\" alt=\"IMG_1419\" width=\"300\" height=\"400\" srcset=\"https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMG_1419.jpg 1200w, https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMG_1419-225x300.jpg 225w, https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMG_1419-768x1024.jpg 768w, https:\/\/aciref.chpc.utah.edu\/wp-content\/uploads\/2016\/11\/IMG_1419-1152x1536.jpg 1152w\" sizes=\"auto, (max-width: 300px) 100vw, 300px\" \/>in Oceanography was working on a phytoplankton simulation for the Atlantic Ocean to better understand why there are distinct populations of phytoplankton in the different hemispheres. Her simulations were taking months to complete. \u00a0We sat down and did a code review with her and the PI and recommend some methods to parallelize her R simulation code to improve performance. After some back and forth review and suggestions the implemented optimizations resulted in the simulation runtime requiring only a few days. \u00a0In addition, she was able to run further simulations using different time scales with higher timestep granularity over the span of 100 simulation years.<\/span><\/p>\n<p>&nbsp;\t\t<\/p>\n","protected":false},"excerpt":{"rendered":"<p>Foster&#8217;s rule (also known as the island rule or the island effect) is an ecogeographical rule in evolutionary biology stating that members of a species get smaller or bigger depending on the resources available in the environment.
